Ballots are being counted in North Vancouver-Capilano, Beaches-East York in Toronto and Chicoutimi-Le Fjord in Quebec.
The voting is taking place under the shadow of an intensifying trade war with the United States.
The race is expected to be close in rural Quebec to replace Conservative Richard Martel, who resigned from the House of Commons to sit in the Senate.
Former Trudeau-era cabinet ministers Jonathan Wilkinson and Nate Erskine-Smith resigned their seats earlier this summer, triggering the byelections in Toronto and North Vancouver.
Elections Canada says more than 16,000 people voted in advance polls in Vancouver, while more than 11,000 cast an early ballot in both Chicoutimi and Toronto.
