Brown led an all-Triple Eight front row, beating his teammate Broc Feeney by 0.0993s.
Kai Allen came into the Shootout on provisional pole but could only qualify third for Grove Racing.
He faces an investigation that could demote him further down the grid amid allegations of impeding during the preceding qualifying.
“The hype in this garage and around this whole event at Queensland Raceway has been mega,” said Brown.
“It’s been a bit storyline over the last couple of weeks – I was nervous to come here and run 12th and then you would have been asking a lot of questions .
“To come here this weekend and deliver so far has been mega.
“Obviously this weekend we wanted to prove everyone wrong, come out here, have a race win and hopefully a pole.
“So far, we’ve done that. Let’s hope we get a win today and see what happens.”
Asked whether the change from the 49mm to the 50mm restrictor or the new car had paid dividends, Brown said the former made the largest difference.
“I think a large percentage of it is obviously the restrictor. We wouldn’t be as competitive,” he explained.
“We’ve got a great new car. The guys and girls at Red Bull Ampol Racing have done a mega job to give us a new car this weekend.
“I’ve tried lifting my game as well. I think you don’t forget how to drive and I think I’ve proven that this weekend.”
Brodie Kostecki qualified fourth for Dick Johnson Racing while Chaz Mostert was fifth for Walkinshaw TWG Racing as the sole Toyota in the shootout.
The top 10 was completed by Matthew Payne, Cameron Waters, James Golding, Aaron Cameron and Rylan Gray.
Race 3 of the Ipswich Super440 gets underway at 3:20pm AEST.
