{"id":61439,"date":"2025-08-06T00:55:20","date_gmt":"2025-08-06T00:55:20","guid":{"rendered":"https:\/\/www.newsbeep.com\/us\/61439\/"},"modified":"2025-08-06T00:55:20","modified_gmt":"2025-08-06T00:55:20","slug":"conducting-rna-reconnaissance-fred-hutchinson-cancer-center","status":"publish","type":"post","link":"https:\/\/www.newsbeep.com\/us\/61439\/","title":{"rendered":"Conducting RNA reconnaissance | Fred Hutchinson Cancer Center"},"content":{"rendered":"<p>In biology\u2019s standard tale of two acids \u2014 <a href=\"https:\/\/www.genome.gov\/genetics-glossary\/Deoxyribonucleic-Acid-DNA\" target=\"_blank\" rel=\"noopener noreferrer nofollow\">deoxyribonucleic (DNA)<\/a> and <a href=\"https:\/\/www.genome.gov\/genetics-glossary\/Ribonucleic-Acid-RNA\" target=\"_blank\" rel=\"noopener noreferrer nofollow\">ribonucleic (RNA)<\/a> \u2014 RNA is merely the messenger.<\/p>\n<p>Its better-known cousin DNA plays the lead role, issuing genetic instructions for the construction of complex molecules called proteins that do the cells\u2019 work. Recent research, however, shows that specialized proteins that bind to RNA <a href=\"https:\/\/www.nature.com\/articles\/nrm.2017.130\" target=\"_blank\" rel=\"noopener noreferrer nofollow\">also regulate the messages<\/a> RNA delivers.<\/p>\n<p>Mutations in the nearly 2,100 genes that encode RNA-associated proteins occur in cancer, neurodegeneration, developmental disorders and other diseases. But it\u2019s been difficult to pin down what each of those proteins is doing within the cell.<\/p>\n<p>Researchers at Fred Hutch Cancer Center invented a new screening method called ReLiC \u2014 <a href=\"https:\/\/www.nature.com\/articles\/s41592-025-02702-6\" target=\"_blank\" rel=\"noopener noreferrer nofollow\">described recently in the journal Nature Methods<\/a> \u2014 that solves that problem using <a href=\"https:\/\/www.fredhutch.org\/en\/news\/center-news\/2024\/09\/doudna-presidents-seminar.html\" target=\"_self\" rel=\"noopener noreferrer nofollow\">CRISPR-Cas9<\/a>, the Nobel-prize winning gene-editing technology.<\/p>\n<p>Instead of knocking out the genes that encode RNA-associated proteins one at a time, ReLiC tests them all at once on a batch of cells, each cell edited so that it\u2019s missing only one key gene.<\/p>\n<p>ReLiC measures how those gene deletions affect various RNA processes that are traditionally difficult to measure at scale.<\/p>\n<p>\u201cThis approach has opened up a new way for us to systematically interrogate RNA regulation,\u201d said <a href=\"https:\/\/www.fredhutch.org\/en\/faculty-lab-directory\/subramaniam-arvind.html\" target=\"_self\" rel=\"noopener noreferrer nofollow\">Arvind (Rasi) Subramaniam, PhD<\/a>, a researcher in the <a href=\"https:\/\/www.fredhutch.org\/en\/research\/divisions\/basic-sciences-division.html\" target=\"_self\" rel=\"noopener noreferrer nofollow\">Basic Sciences Division<\/a> who joined Fred Hutch 10 years ago and studies how cells make proteins from RNA.<\/p>\n<p>Many things influence RNA, from transcription to translation to degradation<\/p>\n<p>Messenger RNA is a go-between molecule that copies DNA codes for building proteins \u2014 a process called transcription \u2014 and then delivers the transcripts to the cell\u2019s many protein factories, which are called ribosomes.<\/p>\n<p>In the ribosomes, the RNA sequences are translated into amino acid sequences, which are then used to make proteins.<\/p>\n<p>RNA-associated proteins influence RNA\u2019s function from the moment a messenger RNA molecule is created during transcription to when it is translated in the ribosome all the way to its eventual degradation when it\u2019s no longer needed.<\/p>\n<p>\u201cBut which of these proteins in the cell are actually doing the job, and what exactly are they doing?\u201d Subramaniam asked.<\/p>\n<p>One way to find out is to delete a gene that codes for an RNA-associated protein and see what changes.<\/p>\n<p>\u201cYou can do it for a few genes but doing it for more than that gets really unwieldy,\u201d he said.<\/p>\n<p>What the field needed was a screening technique flexible enough to identify the functions of thousands of RNA-associated proteins at once without breaking the bank.<\/p>\n<p>As part of his doctoral thesis research, Patrick J. Nugent, PhD, a former student in the <a href=\"https:\/\/rasilab.github.io\/\" target=\"_blank\" rel=\"noopener noreferrer nofollow\">Subramaniam Lab<\/a>, took on that challenge and helped develop the method they call ReLiC (the capital letters stand for RNA-Linked-CRISPR).<\/p>\n<p>Using CRISPR to reveal hard-to-reach RNA processes<\/p>\n<p>The ReLiC method relies on a molecular tool called site-specific integration to deliver a customized set of DNA sequences called a library to a specific location in the human genome.<\/p>\n<p>\u201cThe site-specific integration method helps us keep everything the same except the gene that we are deleting,\u201d Subramaniam said. \u201cThat&#8217;s what makes it powerful.
